Why should we care about what's happening in the planted aquarium substrate?​


I think most of us intuitively know that the substrate microbiome is one of the least studied topics in the planted tank hobby. Many find it irrelevant as it seems to not be a determining factor for creating a healthy and vibrant aquarium. Others accept that a substrate microbiome develops over time in the aquarium and may contribute to the health of the plants. Again, a shrug of shoulders because, unlike adding CO2, it doesn't seem to make much of a difference.

While I understand the above points, I believe that some hobbyists enjoy the science associated with our hobby and want to push forward our understanding of the living ecosystem we love to create. It's not an inanimate piece of art or a piece of furniture, we are all creating an environment for many forms of life and that responsibility requires that we try to understand and improve our knowledge of how to create the best environment we can.

At the moment, we have little to know understanding of the relationship that the microbiome that develops in our substrates has with aquarium plants. We do know that this relationship has existed for eons and our only now learning how extensive it is. Could a plant that mysteriously isn't doing well in your tank be missing something like this? Could a healthy microbiome lead to stronger, healthier plants that better show color, fight of algae and grow?

Take a listen to this Ted Talk when you have a little time. It's on the relationship of mycorrhizal fungi and trees but try to think about how it would apply to our planted aquariums.

Businesses have been and are expanding their focus on the substrate microbiome​

1_00.webpAqua Design Amano has for years been selling Bacter 100. According to them:
Bacter 100 is a substrate additive, containing more than 100 kinds of substrate bacteria in a dormant state. By sprinkling on the base substrate, it can make an ideal substrate environment. By applying on top of blue green algae, it suppresses the growth of it.
Anecdotally, I built a few ADA only aquariums in the past. I have yet to have an easier time with any of my other tanks. The ADA tanks that contained Bacter 100 and the other products, just ran and grew better.

Snake oil? Is my experience, simply my experience and can be attributed to many things?

I think in today's science, we know that monocultures of bacteria are bad so more bacterial species in harmony is better. We also know that bacteria and other microorganisms do a lot more in symbiosis than we first thought. We are learning this even about our own gut biome. Why do you think this wouldn't apply to our planted aquarium environments?

Even CaribSea, a company that focuses on substrates, has quietly gotten into this with their product, Flora-Spore. I've reached out to them to get some background on this product but, alas, my requests have gone unanswered.

According to their product labeling:
Flora-Spore is a mixed blend of mycorrhizal species specially created to help create a thriving and dense root system in plants while increasing their ability to naturally extract elements directly from their substrate, allowing for better uptake of minerals from fertilizers. Mycorrhizal fungi have traditionally aided plants in widespread growth by acting as the intermediary between their roots and solid minerals. In the natural world, these organisms form a symbiotic relationship with most all vascular plants, making them a central component of the rhizosphere (the ecological zone existing around and influenced by roots and associated micro-organisms). Once they have colonized a root system successfully, mycorrhizal fungi secrete acids to dissolve surrounding minerals, which aids in increasing the efficiency of absorption of essential elements to the host plant. Recreate this natural (and hundreds of millions of years old) relationship in your habitat with CaribSea's Flora-Spore!

I suspect that this product is similar to the TNC MycorrHydro produced for the hydroponics industry. Now I'm sure it's not the same but I think the intended purpose is similar. TNC says is also has hormones:
TNC MycorHydro is a highly concentrated water dispersible mycorrhizal inoculant developed for hydroponic applications. It contains 15 different species of mycorrhizal fungi, including Endomycorrhizae and Ectomycorrhizae as well as 5 species of Trichoderma. It also contains 13 Bacillus species – Bacteria for Nitrogen fixing, Phosphorous solublising and growth promotion.

TNC MycorHydro also contains natural bio-stimulants such as humic acid and derivatives of a natural marine algae (Ascophyllum nodosum). These include amino-acids, plant hormones – cytokinins, auxins and giberellins – as well as vitamins and trace elements.

Is there an easy way to get some of the benefits without commercial products?​

Think about this. What if I went over to @GreggZ's house and he was kind enough to share one cup of his substrate to me? I then came home and added that cup to my substrate. I've just taken a good sample of Gregg's microbiome and added it to mine simply adding to the diversity. However, as Gregg's tank is clearly successful, I'm willing to be that the microbiome that has developed in his tank is one that works well for our purposes. Why not "bottle the magic!"?

Of course, this doesn't mean my tank will now be like Gregg's. This isn't DNA cloning. However, it does certainly function like me taking some probiotics. I'm adding bacteria, fungi, etc. that are beneficial.

Let's extend this. Why wouldn't Marian Sterian or Dennis Wong not package up cups of their successful tank substrates and sell it to others? Wouldn't the same apply?

Started a new tank with the idea of show casing Lagenandra meeboldii which I have not showcased before. Wanted to feature Hygrophila lower Hlaingbwe, but I removed it later as I think it would be too large for this tank.

New substrate, new filter, squeezed filter mulm from the other matured tank, then ran the tank one week day before planting. 100% water change after planting, then 100% water change every other day since then. Dosing 1ml APT3 after water change day, and remineralizing to 5dGH using APT Sky. Trying out the low water column dosing approach for the initial period.

Filter: Oase 250
Lights: Week aqua a430 80%
Substrate: APT Feast

Was going to Journal about startup issues, however, it seems like the tank has already stabilized, skipping diatoms and green dust phase.

Foreground seems a bit blocky for now, so I think I'lll move stuff round again. Probably when the BV grows out some more.

Over the last couple decades, many aquarium products have become "smart". every decent light these days seems to have an app. Filters have apps now. Dosing pumps. Even simple plug in timers have apps. Some of these products come from companies with long-standing reputations (Aqua Illumination, Fluval etc.). Some come from new (at least to the USA) brands with limited presence outside of China or their home countries. And these are often the best products that are either completely unavailable or significantly more expensive from the established brands. But what happens if X Lighting Brand ceases to exist, or stops servicing their apps, or their app has a security vulnerability? What happens if a company pulls out of the US market because of tariffs or simply market uncertainties? What are the chances you pay $500 for a light that is rated for 50,000 hours, but stops working in a year because of some software issue? What happens if a company changes the app into something worse?

I'm not trying to pick on foreign (to me in the USA) companies. I recently sunk a lot of money into AI Prime lights that started making awful high pitched whining noises. Sent them back and forth to the company for repair, finally they told me that it was a firmware problem that they didn't really understand, so they authorized my app to rollback to a previous version. Fixed the problem, but now I can never update the firmware unless they fix the issue in a future update, but I will never know when that happens, or if a future update will create a new issue. (Side note why does a 6-year old product need regular firmware updates?). Plus, it took over a month without my lights as they were in shipping and diagnosis.

Are you concerned about this issue? Do you have brands you trust? Are there workarounds to use a product without the app?
Are you worried about loss of support/bugs/obsolescence of your aquarium tech?

I am working on my mistakes…. The next one will be huge.

Instead of continuing the old build thread, I wanted to make a new one. This build might go just as terrible, but I want to put the old one behind me. I really wish I had given myself a month or two break because I feel like I have algae PTSD. I’m pretty burned out, and I sort of dread trying again. Oh well, too late now.

I wanted to try 2Hr Aquarist stuff, but already had the Controlsoil. I bought it a year prior (see previous journal) and decided to go ahead and use it. Hopefully I’ll make a successful transition to nutrient depleted aquasoil, and then restart with the 2Hr stuff later.

I didn't plan on starting a new journal until about a month in, but since my aquasoil is already starting to give out of ammonia, I need to get it going to get help making the transition to full NPK dosing.

  • The Alternanthera reineckii ‘Mini’ was in bad shape when I opened the container. Might have been bad when I got it and then it was a week before I used it.
  • 8-15-25: Added Synogonthas Vichada and Blood Vomit. Checked NO3 for the first time. It was 40. Started making twice weekly water changes.
  • 8-18-25: Increased light to 45% of the full “Fish” setting. PAR should be just about 114
  • 8-23-25: Pogostemon stellatus Dassen and Rotala Florida added
  • 8-29-25: Discovered my NO3 was 0. Aquasoil is giving out way earlier than I expected
  • Had a short diatom period, but it seems to be resolving
  • I had planned to increase my light to 50% of full "Fish" setting which would be a (tested) PAR of 126, but right now, things are going so good, I don't want to mess it up. We'll hold off for now.
  • 8-31-25: Starting to dose my own mixture of NPK and Mg. I really need to determine my actual water volume. What I am trying to dose, and what it tests as after I dose it are a good bit off.

Syn Vichada is doing pretty good. It is growing slow. The new growth is all green and the old growth is dying off. I want to cut old leaves and clean it up a little, but right now, I don't really want to disturb it. I watch it every minute. I loving having it.

Hi guys!

I'm new here, but not entirely new to planted tanks though I've been out of the hobby for the better part of the last decade between kids and moving a couple of times - but finally in a spot where I can do something again. I'm mostly going to be making things up as I go along, but plan on a lot of automation (I want to integrate everything into home assistant) and a lot of DIY as I love the challenge of building things out myself.

The starting point:

I picked up a 90P rimless, low-iron tank on a great deal.

I have a rough idea in my head for a stand to be built from plywood - just have a couple other house projects to finish off before starting that built.

Wife says I can only have one aquarium, so for this tank, I want to go all out with a sump to allow for auto top off, and auto water changes, auto fertilizer dosing etc. etc. I have half a plan in my mind.

I've also started on the light fixture which I've modeled up in CAD, and plan on making out of an 8020 extrusion, and some 3D printed bits.

I'm using bridgelux gen 3 thrive CW (3000k) and WW (5000k) LED strips which have super high CRI at 98+ along with some specific XPE2 wavelengths that I'll solder onto some starboards. Far Red (730nm), Red (654nm), Cyan (495nm), Blue (455nm), Visible UV (415nm). Each segment of the white channels will be on its own driver so I can adjust left to right brightness in thirds, and each colour channel on its own driver so I can vary each channel on a time-based approach.

These will be run from a custom PCB board with Meanwell N-LDD drivers, and will run ESPHome on an ESP32 so it can link up with my Home Assistant installation.

I’m starting this build with no experience in aquascaping other than keeping a large low tech community, fish focussed tank many years ago. I’m pleased with my hard scape but I think that will be the easy part. I’ll document all my ups and downs here and hopefully end up with my dream scape 🤞

My wife and I agreed we'd ideally be moving in the next 6-12 months. There's the possibly it could be sooner if the right place pops up, and could possibly be longer, although not ideal. This has made me pause and reconsider setting up my 120p in this house (and a 20 gallon too!). The thought of having the tank up and running for possibly a short period of time before having to break it down and move it sounds pretty terrible compared to moving all of individual components. I currently have my 75p, so I'm not tankless and would need to move that.

Location would still be in the same general region (20-40 mile radius) and we'd likely maintain overlap between homes for a 1 month.

What would you do?
